Default 97 civic manual transmission noise

I have a 97 civic cx with manual trans. It makes a while or grinding noise. It is louder in 1st, 2nd, and 3rd gear, but still can be heard in 4 and 5, though much fainter in 5th. If I take my foot off the gas pedal the noise goes away. Fluid level is OK. Need to replace the shifter bushings, but the problem , I think, goes deeper than that. The transmission has 255,000 miles on it.

Took it apart 1 1/2 years ago to replace input seal.

Any suggestions would be greatly appreciated.
