Question Firestone Tires: Flat spots

First off let me state that my car is an '08' Civic 2-dr, purchased new in July of '08'.
I was wondering if anyone else has had a similar problem that I ran into today. I brought my car to an auto shop(Big 0 tires) for an oil change and tire rotation. The shop ended up informing me that they could not do the rotation because my two rear tires had a flat spot. If they moved those tires to the front it would cause a shimmy in the steering wheel. They said it could be caused by someone braking hard like in an emergency stop or using the parking brake to stop. I have done neither and I am the only driver of the car. I called Honda and they told me it's a problem for Firestone. Firestone told me they only warranty that condition if you purchased the tires from them. Now I'm wondering what to do next.
