Default transmission, engine, and other problems that I can't fix

I have an '02 Honda Civic LX with almost 90,000 miles on it, I bought it new. The transmission is a bit notchy when shifting now, and I can't seem to find out anywhere what transmission oil to use, other than Honda brand, which doesn't help much at the auto parts store. It has had very little maintenance done on it, mostly oil changes by the dealer, and routine stuff.

Recently, I replaced the spark plugs for a second time. The first time I used NGK's, but this time I cheaped out and put in some autolites. I replaced the air filter a couple of weeks before that with a K&N filtercharger. I had seen a massive drop in fuel mileage, and figured that the plugs and filter were probably to blame. Upon replacement, the mileage returned, but has since declined once again. I am also experiencing rough idle on occasion, but not always. The plugs are properly gapped and torqued to the correct settings.

I am getting a clunking noise that is barely audible from the front end, but only once in awhile. It almost sounds as if it's coming from the middle of the car, transmission area. I checked the transaxle boots and found no visible problems. It also sometimes makes the noise when making a wide left turn, though not regularly enough for me to know what it is. The transmission started to clunk about 10,000 miles ago when disengaging the clutch, it makes a rather severe rattling noise, again, only once in awhile. It will also sometimes make a different noise when engaging the clutch (loud popping, perhaps a clutch spline?). I have never replaced the clutch, cv-joints, struts, or any front end bushings. Will a weekend do it yourselfer find this to be too difficult to repair?

The final problem that I would like to ask about is, I have a scuffing noise that sounds as though it's coming from the left rear. I had the brakes replaced at a dealer about 24,000 miles ago, shortly thereafter, the noise began. I figured they improperly reassembled the drum, but I never got around to taking it apart. If there is something else I should know about regarding that, please drop me a line.
