Define best?Do you mean easiest, cheapest or one that provides the most amount of power?Engine swaps are probably the most reliable and cheapest way of getting power.Remove the EX engine and swap it for either a Civic VTI/SI engine, or go bigger and swap fr a H22A from a prelude/accord. You could also look into making a franken engine, which involved getting a B20 engine from a Honda CRV and mating it to a VTEC head from a Civic SI etc.Other than that you could also Turbo or Supecharge it.

swap in some sort of k20 preferably from a rsx type s or r, or a civic si. Or you could do a k24 with a k20 head. That will give you the much needed power. Either that or turbo or supercharger on your engine keep it below 9-10psi and do not forget about PROPER TUNING especially if your running on the high side of what i stated unless you want your engine to blow up. Or the most expensive option go the naturally aspirated route with high compression pistons, very high flow intake and exhaust, cams that won't let your car idle, port your heads, knife edge crank and stronger rods. Better valves, springs and retainers. Individual throttle bodies then let your motor blow up a few times before you get it right. All the while whild you could of made it easier and let the breathing be done by a supercharger or pulley and not trying to make your engine breathe easier.Forced induction is better. A couple of bolt ons wont get you much.
