I have installed the first pipe of the cold air intake system for my Honda civic DX (manual transmission), but I can't figure out where the second pipe is supposed to point. There doesn't seem to be an easy solution. If I leave it using one pipe, it isn't doing any better than the stock one, right? I heard it might go downwards or behind the bumper, but that doesn't seem likely.

Just look at it from a wide perspective, and find a gap and fit it in somewhere. It is prolly easy to figure out your just looking to hard

Chit man supposed to remember didnt you take it apart?? Go look at another car like yours and see where it goes needs both of em or it will get hot

if you removed the whole stock intake it will lead down toward into the front bumber (you may have to remove it) and remove the rest of the stock intake it'll be a large black box type thing that quieted the stock intakehopes this helps
