The only difference will be an engine for an auto will have a flex plate where the transmission bolts up and an engine for a manual will have a flywheel. You can easily swap the flex plate and flywheel though, so basically either will work

Transmissions can be automatic or manual , not engines.

Transmissions are what determine whether or not you car is an auto or 5spd. The engine doesnt determine whether its an auto or 5spd. I'm not 100% sure that the H22 will drop into your gen accord. I know that they drop into 94-97 accords, because the motor mounts are the same. Also, you will have to deal with making a new wiring harness. Your car originally doesnt have VTEC, so that is even more wiring, not much, but it still is alot if you're doing it yourself. You will also need custom axles and a P13 ecu.If you have an auto already, it would be best to swap that out for a 5spd. H22's arent fun with an auto tranny, and the Prelude auto trannys tend to crap out on you very soon. But you don't have to, they do sell H22a engines with auto trannys together. If you don't care about performance, just get another F22a. If you want some more info on what you need to do an auto/5spd swap search my profile for it. I've answered it a couple of times already.

The F22 and the H22 are generally the same motors with the same exact bolt patters. auto or manual is not determined by the engine code, but rather the transmission serial code. the h22 cylinder head will bolt up to a f22 block and a F22 transmission will bolt up to a H22 motor. 4th gen accords (90-92) can receive H22 and H23 motors and they are direct bolt ons, meaning no aftermarket engine mount kits needed.
