Ya sounds about right! I haven't had this happen with my 95 Eg but I know my AE86 had a problem were driving threw puddles and small little bodies of water on the ground, it would flood the... Dang now I forget, but it would flood something in the engine and kill the engine for a bit. Its also Pretty common, As it happened to my dads Del Sol, After washing it, it had juice and everything, lights worked and so forth, but it didn't start. I think its just water flooding the filter or short circuiting something important.

You aren't getting hydrolock unless you are going through deep water or the CAI is just sucking in water. But just in case check your throttle body, if it is rusted, you know why. You cutting the wheel well won't effect how your car runs. When do you notice it start to run lean mostly? I'll check occasionally and see if I can help you more.

im fairly certain its because water is getting on your o2 sensor, shorting out the wires.... theres usually one down near the bottom of the engine, and feedback from it adjusts the fuel air mixture... check it out?
