Default 99 Honda civic passenger side carpet gets wet after it rains. Any ideas where the water is...

...coming from?

Thats funny cause my friend had a civic and the same thing happens to her too..... and she never figure out where its coming from!

Probably the seal for the door is either loose or worn out and needs replacing

If you have a sunroof then that is probably the cause of your problem believe it or not.

windshield seal is compromised...go to glass repair shop
