What is the chance that the dealer replaced the cabin air filter in such a
way that rain would get in?

The carpet is getting wet on the front passenger side between the seat and
the door, but it doesn't seem wet under the dash.

Does your CR-V have a sunroof? If so, you may have a clogged sunroof drain
hole. The drain hole is in the front corner of where the sunroof meets the
roof. It gets clogged occasionally with leaves, etc. Just take some
compressed air and blow it out, or run a coat hanger down to get the
obstruction out.

It's not the dealer's fault. There's a known problem with the plastic
windshield cowl on the first Generation Cr-v, where the foam rubber
isn't aligned correctly. Park your CR-v on just the wrong angle and the
rain will drip straight into your fan motor all day. Start here for an
insight into the cure. Sign in and search for more. Some folks replace
the foam, others install a 'hood' inside the heater to deflect the
dripping. The cowl has to come off either way.
