Unless you wind up the engine a lot during acceleration (and do it
more with a manual than you did with the auto), I don't see why a manual would be any noisier than an auto. At cruising speeds, they should be the same. The Camry (even that older style) is a quieter car than its Honda counterpart the Accord. I would think the Civic is likely to be bit less quiet than even the Accord. I have a new '03 Accord which I like, but it definitely has more road noise than my previous '95 Camry. I have a 2002 Civic ex sedan automatic and it is rather noisy, in fact even
with the automatic it often revs to 4000 rpms when i am on an entry ramp getting on the freeway. To put it this way, my dad used to have a 1988 Alfa Romeo Quadrifoglio 5 speed convertible, and the Civic isnt that far off in terms of engine noise.
