Default Stolen ECU

Our '97 Honda Civic was broken into over the weekend and the ECU was stolen. We would not have known anyone had been in the car except that the molded plastic cover and the bolt were on floor and there were wires hanging down. The car wouldn't start, of course, and the AAA tow truck driver took one look and told me exactly what had happened. It is now in the shop being replaced and my question is, what is the best way to prevent the same thief (or anyone else for that matter) from coming back and doing it all over again? The car was locked and The Club was in place. I know this sounds naive but how did the thief get into the car? Our apartment building does not have a garage so we have no choice to park it on the street. We love our apartment and would be very resistant to moving to another building with a garage. We live in a very nice area of Brooklyn, NY that has a relatively low crime rate. We bought the car new but shortly after moved to NYC so the car has incredibly low mileage (well under 50,000 miles). We know the '97 Honda Civic is a particularly attractive target for thieves looking for parts but we do enjoy the freedom the car offers us and do not want to sell it. If a security system is the best option, any suggestions on which one would be most effective for this particular car? Thanks in advance.
