Default Water in my engine

I got a small amount of water in the engine of my 06 acura rsx type-s, my engine never died, but it kinda bogged out and white smoke came out of my exaust. I let it run for a while then it seemed to be ok, but later that day my engine emissions light came on. It seems to be running fine but the owners manual says to take it in if the light doesn't go off. I don't want to tell them that I had a cold air intake in (I took it out after this happend) because I think it voids my warranty, what should I do?
