You mean water comes through the rubber seal around the hatch? That's
perfectly normal. It is not supposed to be watertight. This water will
be collected by pans under the hatch and then directed to drainage tubes
hidden in the pillars. These pans are actually the main reason why
moonroofs take up so much headroom.
