if you really want to make your current car stick the labor is going to cost you the most, because they have to cut the fire wall for the cluch lines. if you do it try to get a cable transmission and not the hydrolic one. you may need a new ECU so that the computer knows that you have control of the rpm's and dosn't act wackey on you. the tranny you can find at a junk yard shouldn't be too much, depending on what you want to do to this car choose your cluch carefully, if you plan on racing and driving it everyday get a ACT stage one stree/ racing clutch or even a stage 2. get your fly wheel reserfaced as well. also you will need the shift linkage and a new center consol that will allow you to fit the shifter intoplace with room to shift. you can find that at the junk yard as well. it will be a pain in the a s s but if you really want it to be stick it will be done. dont be dissaponted if some shops dont want to do it for you. its a lot of work and money for it to happen...you could even find a junked 5 speed civic 96-98 to get all the parts you need to do it instead of buying everything seperate. good luck
