I am also a 2003 Accord owner.

What types of roads were you driving on during the days of heavy rain
storms?
If these roads included highways, it's entirely possible that passing
trucks
in the adjacent lane(s) have thrown up road grit onto your car. (The
road
grit may have been loosened by the rain, especially those in
construction
areas.) If your wipers were operating at the same time as the trucks
were passing you, it is possible that the grit landed on the
windshield (and the
wipers) and caused the scratches you report.
